At the time Fury did it, he still thought it was going to be Thor coming in and Tony was off hiding somewhere. He didn't send them off to punish them or keep them away, he just did it because he needed some people down there (also possibly because Harley and Peter might have been likely to start some shit with Steve's people, and let's be honest, even Fury has to be wary of Wanda). Potentially sending Barton down there was only used as a threat later because Fury was afraid he'd start shit with Loki and get them all in big trouble.
