Every sentient creature has a soulmate. The Doctor's soulmark is special, and the rarest of them, though he'd rather something different. Three golden counters, that once he's met his soulmate will show three different things, one for when he'll next see his soulmate, one for how long they've spent together, and one for how long they've spent apart since meeting. They tick up in twenty four hour days, seven day week. He's bound to a human, and that knowledge haunts him. Just like his soulmate so clearly does, because the Doctor doesn't remember when he first met her, but his counters show the truth.

The events of EoT had physical and neurological effects on the Master. He still has the same personality, but some of his priorities have necessarily changed.
