“Something’s wrong here,” he whispered. He struggled to his feet. “Glinda, don’t you see? I shouldn’t—I shouldn’t be here. Me and Elphaba, we fled Oz…you–you were supposed to think we were dead—”
Glinda looked like she couldn’t decide between confusion and utter outrage. She crossed her arms. “I don’t know what kind of dreams you’ve been having, dearest, but the press conference is in two hours, so I’d appreciate it very much if you could make yourself presentable!” She stomped out of the room, yanking the door shut behind her.

Well, she thinks deliriously, that won’t be a problem after all.
“Ellie, what—?”
It feels like she has no control over her body anymore, like it’s someone else who is extending her arm, pulling back her sleeve, and exposing a ring of broken skin. She hears Joel stop breathing when he sees it too.
She's been bitten.

Summary
Joel doesn’t really know what he expected to happen when he finally delivered Ellie to the Firefly hospital.
To be completely frank, he didn’t actually expect to make it to the hospital at all, so the fact that he managed to get them both here without being bitten or brutally murdered is something of a pleasant surprise.

He takes her out of the hospital on Sarah’s birthday as much for his own sake as for hers. Even miserable and sick from playing medical mystery, she’s intuitive, and he feels her watching him as the day approaches. She doesn’t ask, too aware of all of the painful spots he hasn’t told her about, but she presses closer to him in a way that feels like she’s doing it more for him than for her.
They had gone looking for the giraffes originally. They roam as they want, but they tend to stick near the old zoo where there's still a stable for them to shelter in. He hadn’t wanted to wander too far for Ellie’s sake, fresh out of a trial of yet another failed drug. She’s leaning on him pretty heavily today, dizzy from blood draws and the lingering after-effects of the medication, and she’s frustrated with herself that she keeps needing breaks. She’s an energetic kid, and he knows the physical weakness grinds her down as much as the pain, forcing her to stop them every few minutes to catch her breath.
Then he sees a bright painted wing on a building.
“Hey,” he says, and she looks up at him, face tight with pain and frustration both. He nods his head to the building. “You like butterflies?”

Grabbing his gun, Joel turned down the alleyway, keeping his eyes peeled for any possible sign of fungus growing up the nearby walls, but luckily there was no sign of it. Continuing down through the dark alleyway, Joel paused as a strike of lightning lit up the alleyway for a split moment and he spotted something crouched down in the corner at the end of the alleyway. The figure made his heart leap in his chest and he pointed his gun right at it, almost pulling the trigger. But something inside stopped him. As another flash of lightning lit up the sky, the figure was illuminated, revealing it to be a small child. A little girl no older than four
TLDR: Joel finds Ellie all alone in the rain and decides to take her in for a bit before he can return her to the fireflies, but the more he gets to know about her, the more he’s concerned about what exactly the fireflies were doing with her
