The Survey Corps brings them inside the Walls - not without a fight, of course - and the government decides they will have custody over these strange brutes.

“Jesus fucking Christ,” he grumbles, even as he keeps his hands gentle as he turns the faucet on and cups water to trickle over the blistered skin of her forearm. “You couldn’t wait to do this until I wasn’t in charge of you?”
“You’re not in charge of me,” she spits like an angry kitten before she makes a pained noise when the water hits a particularly raw patch.
“Yeah, yeah Miss Independent. You’re so grown and capable and you only take orders from Joel, but in case you missed it, my brother asked me to look out for you. You immediately maiming yourself? Not a great fucking look for me as a babysitter.”
(Joel goes on his first overnight patrol, leaving Tommy in charge of Ellie) (naturally, this is when the little goblin decides it’s a perfect chance to give herself a chemical burn)

Summary
He finds Ellie right at the gate, back pressed to it and gun held out.
The sight of her makes him falter for just a moment. There’s no other word for her but wrecked. She’s far too thin, her cheekbones and the single collarbone he can see from where her shirt has slipped a bit under the strap of her backpack sharp, and there are dark circles under her eyes. She’s wearing a flannel that has to be Joel’s, though it’s rolled up to her elbows. On one forearm is a thick wad of dirty-looking bandaging.
On both arms are dark, splotchy bruises.
“-down. We’re not trying to hurt you,” George says. He’s a grandfatherly man, kind, even-tempered. He’s gotten tapped in to solve disputes and settle conflict more than once.
He is also, at a glance, winding Ellie up like a spring.
(on the way back from salt lake, joel and ellie get separated) (ellie makes it to jackson alone before joel, and tommy has a rough start with uncle round 2: electric boogaloo)

“-and do not let her talk you into trying to go after that bear,” Joel says with a shake of his head. “Ever since she heard some people talking about taking care of it since it’s started going for the sheep, she’s got it into her head that she wants to be a bear hunter now.”
“I dunno,” Tommy says, straightfaced, “she might be a natural at it.”
The look Joel gives him is not dissimilar to the one he got whenever his big brother picked him up drunk from parties in highschool.
“Alright,” he says, hands up in surrender, “no bear baiting with your kid. Got it. We’ll start with mountain lions or something, work her up to it.”
“Tommy,” Joel says, a clear warning.

Summary
For all the jokes she’s made about Joel’s name twin, on the day Joel Hendrix is brought back beaten and bloody in a body bag, Ellie isn’t feeling very light-hearted.
Especially when the body is followed by his sobbing daughter, only a year older than Ellie herself. She keeps her eyes on Tanner as she staggers by, held up by Tommy, who was sent out on the rescue patrol to bring the Hendrixes back after they broke protocol and split from their group to go after an elk and then failed to check back in.
Apparently they found something significantly worse than a lucky hunt in the middle of winter.
(what if the fireflies killed the wrong joel?)
