As always I'm late commenting (though some of that is to prevent myself from giving away spoilers!) but now you definitely have a better idea of what Magnus was up to.
As for Alec telling the truth, I think where the show fell down was not giving him a good enough reason to consider concealing it (especially since he specifically promised transparency) and not showing him struggling with the decision as much as he should have.
Certainly in this sort I deal with both of those things, but the reason he told the truth here is because the canon for this story just doesn't support an Alec who would have concealed it, despite whatever reasons and struggles.
