And him wanting to flee was not at all out of left field; even if you hadn't set up hints like him selling his father's gifts, the only logical option open to him was fleeing. Even if he'd never thought of leaving kings landing before, it was the only option. The fact that he'd already been planning to anyway and just moved his timeline up worked really well.

Besides, no one will look for the kings bastard in the northern princess' room, so like. Legit the best hiding place. And obviously that's what she's do - she'll hide him in an instant the second she realises what's at stake. Even if she's pissed at him for sorta kinda lying (which, I don't think she would be, the -- shocked, yes, and then maybe annoyed that he hadn't fronted with her from the start, but don't think she'll be pissed off or hurt too badly, because she'll be able to see at a glance how it all happened. And especially with the "Cercei is going to torture your identity out of me and then kill me" threat, Arya will be even more quick to move to the "ok so let's get you hidden and safe" part of the events.
If he's not gonna leave kings landing immediately, though, then he needs to stay hiddin within KL until cersei stops looking for him. He'll get caught for sure if he leaves it until she notices he's missing. It's either get a massive headstart, or wait until the dust settles and then flee.

Yup, at this point Gendry had to get out of there - I didn't feel Gendry's character would just take his life and situation just lying down (he was always pretty ballsy and gutsy in the books), which is why I set him up with the plan to run away from the beginning, which flows well into moving the timeline up now he's in so much danger from Cersei.
But yes he also totally needs to tell Arya the truth, but he's unfortunately going with the "run immediately, TONIGHT" approach rather than telling Arya and letting her help/hide him for a while. Because like you said, she'd be initially hurt and pissed, but if she heard his perspective: how he was scared to correct her when she assumed he was a noble and that he thought she was like the Kings Landing highborns he knows, then she'd quickly get over it. Plus Arya has very quickly realised how terrible Cersei and Joffrey are, and there's no way she couldn't sympathise with how Gendry has come to fear distrust nobles after living under their rule and abuse for so long. ESPECIALLY with him risking torture to protect her.
But from Gendry's POV, he a) doesn't want to hurt her and b) doesn't realise she's going to offer him an alternative escape plan (marrying her and moving North). From his perspective, he could tell her and she could hide him for a while, but he'd still have to leave and never see her again anyway. At best he'd be thinking Arya might be kind enough to take him back to the North as a servant in her household while she married someone else - and that would be a seriously painful prospect for him.
So, from Gendry's pov he'd prefer to leave their friendship and memories untarnished and just leave by himself, without getting any help from her. Silly, silly boy - it's glaringly obvious by now that 'servant' is so not the role Arya has planned for him, but ofc he'd never in a million years suspect that and thinks she's already got some fancy match.
