I know exactly what you mean. For all the times I've railed against it, Morgana's little break from the Thieves and how it screws up Haru's introduction is one of the plot beats I know most thoroughly from P5. Know your enemy, and you will know how to vanquish him.
I loved how the Confidants were... well, confidants. People you held deals and contracts with. It made you feel like an actual underground force making a network below board on top of giving you a bigger reason to want to pursue your relationships with them.
Fun fact, the first time I played P4, I didn't pursue any Links other than the team, Dojimas, or fox. I missed out on the club links, Naoki, the job based links, all because... Why did I need to do them? Experience for making Personas? A fat wallet for SP heals and some time for grinding did that job with minimal scheduling headaches. Meanwhile, the P5 Confidants served the social aspect of the series while also reinforcing the rebellious themes of P5. It'll be a stiff system to beat for the next mainline Persona, which is why I'd be okay waiting another decade for it.
