A weird thing i noticed. Pepper refused to care for tony at the time when he's most vulnerable but she goes on to threaten the person that's there for him? Even weirder... Bucky who has been fiercely protective of Tony and even almost attacked fury over him is suddenly so okay with all of this. Impressed even.
Hmm. When I have a free moment, I can read over the last few chapters to look over the inconsistencies to see if it's just a phrasing issue or something more. Although, based on memory alone of the scene you're talking about, Bucky understands that Pepper does care for Tony but is in this awkward/complex situation where even though she wants to be there for him, there is also the concern of getting too close again and the emotional fall out that would come from helping him. As Pepper admits, if it came down to it, she'd care for Tony, but for the sake of both of their emotional well beings, it's probably better if Tony be left in the care of someone else (namely Rhodey).
Bucky questions Pepper at first--unsure where she really stands with Tony, but after some talking understands that the situation between Pepper and Tony is not so black and white, and the reason why he is okay with her is because 1.) Despite her own reservations, Pepper is concerned enough about Tony that she comes to check on him, and 2.) Pepper's threat stems from her own protective feelings toward Tony. She's basically saying, "Tony is in your care, and if you mistreat/hurt/wrong him in any way, I'm going to make your life hell."
She's not threatening Bucky just for the sake of threatening him, she's making it pretty damn clear that even if she's not the one providing Tony with direct care, she is still looking out for him and going to protect him in her own way, which lines up perfectly with what Bucky wants.
