      The way I see it, the fins on Rayquaza's back, the two near his arms, are his "wings." I don't think it's ever explicitly stated how he can fly, but the way I think he does is that his wings produce some sort of propulsion or levitation (like Latios and Latias) that allows him to fly, and all the other fins along his body are like rudders that can help him make sharp turns and keep him agile in the air.
