I almost forgot I have a little question. Why did you let makoto's Alakazam learn the three punches? In my own opinion it's not really a good idea to learn it for an Alakazam. Also since you say there will be mega evolution then since makoto's starter can't mega are you having the idea of the change form thing the anime did for XY&Z?
As for the Elemental punch thing, it was really because I googled what a good moveset would be for a team to quickly beat Pokemon gold. People said a Curselax setup with either a Gengar, or an Alakazam with all the elemental punches. Ad then of course a Typhlosion with Thunder Punch because electric type attacks make it amazing. I tried it myself in Pokemon Crystal and it worked surprisingly well. I know it probably won't work in all games but for Johto it was a quick way to wreck life. Typhlosion beats all water Pokemon along with Alazazam who can beat up an bug types with either ice or fire punch, the Gangar to widdle away enemies and of course a Snorlax with curse and a few heavy hitters.
Also as much as AshGreninja was cool as fuck, I still don't even understand how it works. That doesn't mean I won't try it, but that also begs the question, what would Typhlosion even look like? If I do do it then it might be like a hooded cape thing with the flames from its neck, since he's got a hoodie.

Will I guess it would be ok to beat pokemon gold fast for the elemental punch stuff, but based on the attack it has Alazazam I would have recommended Gengar but Alazazam is okey as well i guess.(I am not trying to boss around just stating my own opinion). As for the AshGreninja from I learned from the anime and description it claims something like not every pokemon can do the change form thing as the AshGreninja even if they are from the same kind of pokemon(Like not all Greninja(this is the right name right haven't seen english pokemon names since BW I mainly watch them with chinese subtitles) can transform into AshGreninja only ones particular ones that can are born with the ability to do so have to the possibility to transform if they meet the right trainer ). In other words it should be a very rare born ability that a pokemon itself possess. The way to trigger it should be the same as mega evolution to form a strong bond with the trainer to happen(don't know what they call thie phenomenon in english) That is all I know about the AshGreninja hope it can help you if try adding this in your story which i hope it happens.(also the episode where ash loses the league in Kalos kind of ruined the whole thing in my opinion.)
I appreciate you voicing your opinion, never be afraid to! Besides, I could have used another Pokemon for that or given him a Dragonite. Yes it is Greninja, but I see why you would doubt yourself because I too watch the sub for X and Y. And I saw a theory video on that and that there was an actual spinoff series of either Ruby and Sapphire or diamond and pearl manga that featured something like it.
I'll try to add it in later on because we've already met one of the two requirements and the other one is a simple fix. Also i agree with you, Ash should have won that League! I understand that his opponent had a reason to win as well, but come on! Ash's been at this for six generations now, and no promise is gonna stop him now that he has a good team! (not saying the others weren't good but this time he actually used his Pokemon wisely)
Also if its any form of excuse, when I made this list I was looking at a Gen 3 list. At that time, those were all special attacks. I have no idea why it changed, but I didn't look too in depth about that and I regret it slightly. I may have an excuse and say he gave it Protein or something, I dunno. Hina and Sakura probably gave their Pokemon so much it became like steroids, so why would it be odd for a trainer to give their Pokemon some supplements to help with its weak points? (This is what I get for not looking at move changes and type changes...)
My thinking was that Fighting type moves were definitely physical, there were a few others like Iron Tail and such. But I always considered the Elemental punches as special because I liked the older games more. Plus they're illegal now anyways, so if someone's gonna call him out on it why not just go the whole way?
(thing I'm going to add in that isn't exactly a spoiler!)
Here's how I imagined it worked: TM's are constructed by Pokemon alongside people. These moves can be tweaked to change the typing and the status of the move as necessary. For example, after finding out Fairy types exist, they gave the attacks new properties. Same goes with breeders, after finding one wild Fairy type, they started breeding and created a typing. Same for Aloha forms and such.
Problem solved! Makoto bought them when they were still made Special Attacks, so technically they are Limited Edition!
