Summary
When Olivia escaped Liberty Island and the secretary on her own accord in the Redverse, it was the adrenaline that slowly but surely activated the cortexiphan inside her and convinced her she was Feauxlivia.
In this case, Peter realizes he's with the wrong Olivia, then goes to rescue the real one. She's lucid when he finds her in the stark, white cell, but the adrenaline hits as soon as they are on the run. He successfully gets her back to their side, but what happens over night when she sleeps off the journey? The adrenaline has coursed through her veins... which world does she wake up in?
Her time over there continues to affect her in the days and weeks after her return. Peter is there to help her through. -

After the observer stages a bank robbery and a car crash, Peter & Olivia run after him. This leads to a foot chase where Peter gets knocked on the head. Back at the lab, he takes some Aspirin for his headache and drinks it with milk from the fridge. Then he starts seizing.
Per Canon, this all happens in the months after Olivia has returned to this side and Peter is still trying to be with her. He's been trying to talk to her, to tell her what happened. To explain why. To explain the book. But she never gives him the chance. Until now. She finds out If You Meet The Buddha On The Road, Kill Him.
Olivia comes to the house to check on him that night after the seizure and romantic tension ensues.

I rewatched 6B for the hundredth time (because who hasn't?) and noticed the opportunity for a one shot filling in the blanks between Peter's speech to Olivia after Walter tries to make them breakfast. She gets a call and the scene cuts at the house, and then they show up to the Rosecrans building and Peter gets out of her car to go find Walter, implying that he and Olivia drove together.
A lot can happen in a conversation given what he just admitted to her. Plus, Boston to New York isn't necessarily a short drive...
I tried to make this more canon, following the scenes of 6B and not going much beyond the plot of that episode.
