Though there was a lot of messiness to be sorted out between the two, Flynn found that he really enjoyed having Moriarty around after the defeat of Prospero.
Moriarty was an interesting person to talk to, the back and forth quite easy when neither were being hunted down near constantly.
So Flynn decided he'd find a way to keep Moriarty here, scouring the library, searching through books researching artifacts, anything to find something to keep him tethered to this world, hoping that in doing so he wouldn't destroy the world of Sherlock Holmes.
After long days of hunting Prospero and even longer nights of tedious searching, Flynn found a scarab pendant from the tomb of King Tut, said to protect the wearer's existence. So long as Moriarty was wearing the necklace, then he wouldn't be sent home.
Flynn made back ups and rings and bracelets just in case though, and Moriarty was glad to be able to stay after the defeat of Propsero.
There was, however, a problem and it came in the form of one Colonel Baird and one Jenkins.
Neither of them wanted Moriarty to be anywhere near their plane of existence because he was, according to the Sherlock Holmes books anyways, a murderer.
No matter how many times Moriarty tried to explain to them that he had no choice in the matter, because people feared his intellect, they refused to accept his staying.
Despite his explanation, believable enough as it was, Baird and Jenkins were not fond of the man, even if the other Librarians were curious about his knowledge.
With the constant pressure to perform perfectly at all times, Moriarty begged Flynn to get an apartment so the two could live happily together and away from the others.
He agreed because, even though it was easier to access things in the library, he wanted his boyfriend to feel comfortable and it was nearly impossible with Baird and Jenkins constantly breathing down his neck.

Moriarty glances at Flynn, sleeping peacefully beside him, and tries to be quiet as he gets out of the bed, desperate for a cup of water, nightmares of Prospero keeping him up most nights and making it hard for him to stay asleep when he manages to.
He starts making some popcorn, intending to watch a movie instead of going back to bed.
As he's walking back to the couch, popcorn and cup in hand, a loud clap of thunder makes him jump, dropping the bowl of popcorn on the floor.
He puts his cup on the counter and cusses to himself as he tries to pick up his mess when a flash of lightning catches his attention, making his heart jump into his throat, panic squeezing his lungs.
Logically, he knows that he'd be fine if he didn't go outside, but the terror that ices over his veins isn't logical, the thoughts forcing themselves to the front of his mind.
Another clap of thunder has him sitting on the floor, back pressed against the counter, clutching his legs in self defense, the terror causing him to slip into the memories of the past.
Prospero was mean, used to call lightning down whenever he was angry and he often didn't have anything to take his anger out on.
Moriarty always happened to be nearby.
He can still feel the electricity pulsing through his muscles, causing them to tense up as he tried to keep from screaming.
It never did him any good to scream.
If anything it probably egged Prospero on.
It was easily the most pain he'd ever faced, even having come too close to death a few times.
He was always in trouble for something.
Prospero would hurt him if he took too long to answer a question, or if he didn't get back in time for a mission, it didn't matter if the excuse was a valid one.
Moriarty was expected to be perfect and he couldn't be.
Then, of course, when Prospero was bored or angry or annoyed.
He was in trouble of being hurt at any moment in time and it was terrifying, keeping him always on his toes, and now that he's grown complacent, felt safe being around the other librarians, Prospero was back to hurt him.
Another flash of light had him crying and trying to push himself further into the wall.

Flynn rolled over, groaning, mildly surprised to find Moriarty wasn't in the bed beside him. It was a common occurrence for the man to get up in the middle of the night, whether it be nightmares, being unable to sleep, or just needing something.
He decided that he was going to go find his boyfriend, something feeling a little off about tonight.
His uncertainty was confirmed when he sees the popcorn all over the floor, concluding that Moriarty was going to watch a movie.
There is a flash of light and Flynn hears a whimper and he suddenly needs to find Moriarty, hoping that he's alright.
He finds Moriarty pressed into the counter, face buried into his knees in hopes of keeping the lights out, quivering as he cries.
Flynn, brushes the popcorn aside and pulls Moriarty into a hug because it was clear he needed it at the moment.
He figured it probably had to do with the storm. The Librarians all witnessed, a few times, the wrath of Prospero, using lightning to keep Moriarty in check.
It was probably part of what gave him nightmares every night, what kept him up and wary.
The problems weren't going to go away any time soon, the nightmares would haunt him for a while to come, but Flynn was ready to take them head on, to be there for Moriarty whenever he needed it.
