He was worried that whatever Jones had done to him is causing real damage. Eventually, he couldn’t ignore it anymore and he ran a test, just to see if he could see what was causing the pressure. He’d expected nothing, a phantom sensation caused by trauma, he’d feared a tumor. He didn’t know how to even read what he was seeing on the ultrasound screen in front of him.
When Jones attacks Kyle at Deep Sky, he doesn't try to kill him, instead, he uses his powers to implant a pod inside Kyle, making him a human host growing a new clone. Takes place after season 3.
