“Okay. Look, kid, you can use my phone. I get that you got no parents, but you must have someone lookin’ out for you.” He pulls out his phone and goes to hand it to her.
“Sure, whatever, man.” She says, holding both hands in front of her, palms up. He goes to place it on her hands, and as he lets go, it just falls through her. It's as if her hands are just images with no substance, which she guesses they kind of are.
She looks at him, and his face is pale, and it finally clicks: he actually didn’t know.
“What the hell kinda trick is this?” He says, his voice tight with just the hint of hysteria.
“It's not a trick man. I’m a ghost. How did you fucking not know.”
IE: Ellie is a Ghost, and Joel is the only one who can see her. She needs his help to figure out what happened to her before it's too late.

Summary
There was a body. Even far away, the smallness of it was clear. It had to be a kid. A little girl. Her face was turned over, hidden in the snow. From the opposite direction, there was a trail of bloody footprints, their petite size matching the smallness of the body.
It was a nauseating sight.
Tommy stared, his eyes made dark with gloom. “God, look, Joel,” He said, his eyes boring into the girl, her frame so small that it was nearly completely hidden in the snow. Only her hair moved, its snow-kissed edges spurred on by the breeze. “It’s just a kid.” There was mourning in his voice, an immediate assumption that the girl was dead.
Then she shivered.
"Christ, Tommy.” As quickly as he could, Joel climbed down from his saddle, and then quickly started towards the girl. “She’s still alive.”
TLDR// Instead of meeting in the Q.Z like the show, Ellie is alone until the aftermath of episode 8, where Joel finds her outside of Jackson, alnost frozen to death. There are a lot of kids in Jackson. He sees Sarah in all of them, but with her, it's even more obvious. He takes her in. AU mixed with post-ep 8 recovery.

"I know you're like my biological father or whatever the fuck but you're not my dad, OK. I don't want you to feel some moral obligation or shit for me because we're 'related'," Ellie used air quotes around the word related and looked back at Joel.
"What I'm trying to say is, I've been fine the past fourteen years without a dad and I don't particularly want one, so instead of pretending to give a shit about each other, we take this for what it is, I'm the girl living in your house for two days and you're the guy who owns the house," Ellie let out a breath and looked away from him again.

It’s across his desk that the first reports of the Fireflies and their miracle cure comes. He handles most intelligence on them. It’s partially down to his own interests; after Anna’s betrayal, he’d needed to make sure that no one else would ever be able to find out exactly how much information ended up spoken fuckdrunk and passed along.
It’s because of this access that he’s the first one who puts eyes on a file about the subject that allowed the Fireflies to get their miracle cure. There’s no names–well, no names that are true, he can tell from even a cursory glance–but there are notes that start to scratch at memories.
Female, 14 years old, raised in the Boston QZ, mother a Firefly, father unknown, 5’1”, 94 pounds at the start and 83 by the end of testing, medical history unknown by virtue of being an orphan.
It’s a rough sketch, a vague idea of a person that could fit anyone.
But somehow, in the part of himself that’s made him one of the best spymasters FEDRA has in its employ, he just knows.
The Firefly’s miracle girl is his daughter.

Summary
Lost in his thoughts he didn't even realize how long he walked before the sight of "Cade's Convenience" popped up in front of him. He let out a long sigh as he fumbled with the keys, unlocking the door to the corner store he's been working at for eight months now. With a sense of urgency, he stepped inside, only to be greeted by the accusatory voice of a girl waiting outside.
"What took you so long?" she snapped, her tone seething with impatience, piercing through the morning air.
Startled, Joel instinctively checked his watch, his frustration mounting as he realized he was indeed late. He couldn't help but feel exasperated at the girl's anger though. It was fifteen minutes for god's sake.
Suppressing his annoyance, Joel responded, his voice tinged with a touch of defensiveness, "Look, I apologize for being late, but it's only fifteen minutes. I'm doing my best here."
Only then he actually allowed himself to take in the sight of her. The girl looked young and dishevelled, with unkempt hair tied in a ponytail and worn-out clothes that seemed too big for her fragile frame.

The room is illuminated by a flash of lightning for a split second, and it’s enough for Joel to see that Ellie isn’t in her spot on top of flat cushions against the wall.
“Shit,” he mutters, scrambling upright and unholstering his pistol. There’s a loud rumble of thunder again, and Joel spares a second to wonder if she’s the type of kid who gets scared by storms.
Sarah had been like that, spring storms in Texas sending her scurrying to his room until she was at least ten. Even after that, when she’d stayed in her own room, he would go in to check on her and more often than not find her curled in a ball. He had never known why, since it wasn’t like they’d had particularly terrible storms when she was real little. She seemed to have been born with an innate fear of them, and no amount of reassurances or it's just angels bowling could make her relax.

The rich survived the apocalypse with a hoard of guns and medicine that they dole out to FEDRA in exchange for luxuries. Luxuries like art and pageantry. The FEDRA-run Boston Conservatory hosts everything from ballets to musicals to keep their patrons happy and the supplies flowing. Ellie is chosen as one of the orphans with potential and trains to be a ballerina. This changes nothing, and everything.

It makes him think of the other night with that nasty motel bedspread pulled right up beneath her chin, asking about locks on the door. It makes him think of a scared kid.
“What difference does it make?” Ellie mumbles out while avoiding his gaze. “I’m out of there now.” She turns a steely gaze towards him. “And I’m not going back.”
“Wasn’t planning on makin’ ya,” Joel whispers in the late night air. The stars are coming out. If it’s a clear enough night, maybe he can point out Mars to her.

Joel’s plumb out of luck, it seems, because running after the dog is the little girl. She’s out of breath, still halfway laughing, and for a few seconds she doesn’t notice him. In those seconds, her face is wide open in a grin, dark hair wild and posture loose. She can’t be more than thirteen, maybe a small fourteen, and she’s clumsy in the way teenagers are right after a growth spurt. There’s a knife in Joel’s chest, the one that’s been there for twenty years, and it twists.
(or, joel accidentally gets a dog. apparently, the dog comes with a mouthy fourteen-year-old kid, and maybe also a reason for living again.)

And then soft, so soft Ellie barely hears from all the way over on her staircase, ear angled down towards the slats in the railing, breath held while awaiting a reply. She needs the truth, too. She deserves the truth. After all of this. The blood on her hands, on her face, on her memories. She gets to know why. Why after all this shit, none of it was even worth it.
What Ellie once believed to be heavy, uneven breathing, she comes to realize, is quiet, fractured sobbing. “I can’t lose her,” he confesses, an omission to what Ellie already knew from the second she woke up in the back of that car, woozy and light and empty. Bare legs, cold and exposed in a hospital gown. The whole car reeked of human blood and sweat, while her skin was the cleanest, the purest, it had been in months.
“I couldn’t let ‘em take her, Tommy.”
It’s all the answer she needs.
