Summary
The first person Daniel told he was a boy was his then best friend Mariam. They had been busy playing with a handful of purloined archaeological tools, carefully using the trowel to unearth buried rocks and the brush to clean them off, safely away from where their parents and the other adults on the dig might catch them. He’d whispered, like it was some secret, that he wished he’d been born as a boy.
Mariam had looked at him and, with the self-certain confidence only an almost 9 year old could muster, said, “When archeologists dig up your bones they'll know you’re really a girl. They can tell.”
After returning to Earth and joining SG-1, Daniel Jackson has to adjust to being a part of a team without them finding out he's transgender. Early canon.

Summary
"This was all new to Dean. All this mutant stuff.
Well, the idea wasn't new to him. In fact, the idea was pretty damn old. Ever since his mother had been killed by a mutant named Azazel, Dean and Sam had grown up chasing the teleporting bastard around the country and taking down other mutants that they came across. Dean had hated them as much as his father for what they did to his mother, but when he came home from the grocery store to find Sam huddled in the corner, their dad unconscious, and stuff from the room still… floating, it hadn't taken much putting together. He'd gotten Sammy out of there and they'd been on the run ever since."
On the run from mutant hunters, Dean takes his brother to the only safe place he can think of: Xavier's Institute for Gifted Youngsters. There, he meets influential mutant Castiel, one of the eight Novak children (all of whom have mutations of some sort), and Meg Masters, a woman with amazing strenghth and a dark past. He starts to feel for these people, and has to make a choice. When the time comes, will he stand with his father and his species, or with his brother and the people he has come to love?

"John Winchester did not raise his boys to be girls. He raised them to be men. So when he walked into the motel room three days early and saw his fifteen year old all dolled up in makeup like– like a fucking fag, he had to admit he kind of lost his shit."
Trigger warning for homophobic language and child abuse (non-graphic).
It takes a village to raise a child, and this is the story of Dean Winchester's village.

"'You know, we could get you some makeup if you wanted,' Sam said conversationally over his shoulder."
Not what you think. (Also NOT wincest.)
No spoilers, mild trigger warning for mentions of past child abuse (non-graphic). Not necessary to read the others in the series, but it would improve the experience. (Though you should definitely at least read the first chapter of Raising Men for background.)

Dean Winchester, Gender Issues, and Self Esteem by PurveyorOfBadPuns
Fandom Supernatural
22 Apr 2014
Summary
Dean Winchester has always did his very best to be the tough, macho hunter that his dad wanted for a son, but he was never good enough, for his father or for himself. This series explores Dean's process of growing up and, with the help of his brother and his angel, coming to understand that maybe he's different from what he and his father expected, but maybe, just maybe, that's okay.
Maybe it's something beautiful.
"Gender is in the brain, Dean, sex is in the body."

The floor was polished, some kind of synthetic, composite stone. Indirect lighting, no windows. (No way to tell time.) Very clean, very modern. No shackles, no bloodstains on the floor. (Not yet.) You could almost pretend it wasn't a cell. You could almost pretend you didn't know what was coming next.

Summary
“Don't start on this birthday curse crap,” Jack says with a groan.
“It's not an auspicious day,” Daniel grouses.
“I can't believe you, of all people, are going to argue in favor of a superstition. It's so unscientific.”
“The earth was once nearly blown up on my birthday,” Daniel says, citing evidence like a good scientist.
“That was a coincidence.”
“Probably.”
