Basically, Sora kidnaps Yuya at the end of Season 1 finale. He didn't fuse with Yuto.
"So… how did Yuya get in this situation again?
The last thing he remembered was grabbing Sora as he was enveloped in that strange light, landing in this… school.
And now?
He was locked in a fancy tower and didn’t know how to get out. In Duel Academy. Fusion. The school where the kids were committing genocide in XYZ- another dimension entirely.
“I’m gonna die…” Yuya whined, pacing in his room. It had only been a few hours, but boredom and worry was setting in.
It didn’t help the fact that everyone refused to talk to him, acting like he didn’t exist.
“You won’t die if you comply with the Professor’s orders~!,” a new voice purred, and Yuya whipped around-
To see himself at the door.

Polaris, or should I say Yusaku Fujiki?” Vector turned to look at the screen, something flashing in his eyes as he looked at Yusaku. “Betraying us for these humans, I knew you would never change!”Ten years ago, Yusaku Fujiki stopped existing. Ten years ago, Polaris became the eighth Barian Emperor at Don Thousand and Nasch's command. Ten years ago, Nasch and Merag went missing. Two days ago, Vector's plan to use Faker and Vetrix failed.
Yusaku has 3 reasons for returning to the human world. 1. To gather Number Cards to protect his home. 2. To take out Yuma and Astral. 3. To find the truth of what happened to Nasch and Merag the day he became a Barian. But it won't be an easy task.
