Summary
John Watson had worked hard to be accepted at Starfleet Academy. As an Augment, a descendant of the super soldiers who seized power on Earth during the Eugenics wars, he's had to work twice as hard. Play twice as hard too, because screw them. The only path to ship duty for an Omega is extra credits like T.A.ing a Professor's class. The mysterious Commander Holmes, an Augment like himself, would do nicely. Very nicely.
Sherlock Holmes had gone to considerable effort to put his past - and his family - behind him. His career in Starfleet hadn't gone exactly as envisioned. Bounced from research facility to facility, his analysis on how to defeat the Borg ignored, now he's finally washed up teaching at the Academy. His T.A. is fascinating. Of course, he's entirely above all that alpha biological nonsense.
Starfleet never really intended to assemble a crew with a half trained doctor and an alpha Augment with authority issues. But they also didn't really intend for the Borg to make it quite as far as they did.
And so...These are the Voyages of the USS Bakerstreet. Her five year mission (make that ten (okay fine twelve year mission + time travel)), to seek out new life and new civilizations. To go boldly.

"It's Valentine's day, Sherlock and John are at Baker Street. Sherlock's phone buzzes with Irene's text alert and John goes all TLD again and says that for god's sake, it's Valentine's day and he should just reply. When Sherlock protests John takes up the phone to do it himself and sees that Irene & Sherlock have been texting about how Sherlock is in love with John and wants to tell him but don't know how."

“No, you don’t understand. I don’t just imagine this stuff! Every night I wake up because of the loud noises and they are definitely not just in my head! And right before you came I saw a man in my bathroom! He was really there!”
He was getting angry now but he couldn’t stop himself.
“I am not crazy!”
Francesca just frowned and made a few notes. After a few moments of silence she looked up and sighed.
“Look John, here’s no one beside you and me. You told me that you had a lot of nightmares and sometimes they can linger after we woke up. Furthermore you had a really eventful time and you have a stressful job and not a lot of sleep. So it’s perfectly normal that you start to hallucinate.”
John just stared at her clenching his fists.
“I’m going to give you a prescription for some sleeping pills. That will help you. I promise.”
He took a deep breath and nodded defeated.

Summary
Sherlock Holmes once lived an incredibly cloistered life of great luxury. His curiousity drives him from his home, and causes him to become part of a story in another world, one where he is vastly different. He meets someone, a new friend, a person who strikes a deal with him. It's mutually beneficial, and sparks something inside that neither person expected to find.
Additional: This story was requested in detail by an artist who cleverly found my weak points by offering me art in exchange. They were incredibly patient with me, and even though it took months and months and months, they waited still.
