Jack Crawford recruits FBI Trainee Will Graham to catch the Chesapeake Ripper. Will sets out on an investigation and visits the office of Dr. Hannibal Lecter, unbeknownst to Jack Crawford. Little does Will know that he would be stepping right into the spider's web.
We all know the “whispering through the chrysalis” scene in season 2. The reason for the title ‘Pupa’ comes from its relation to the word chrysalis (a pupa is the inactive stage of different groups of insects, whereas a chrysalis is the pupa of butterflies and moths), but what I find fascinating is that the word is derived from the Latin word for ‘doll’.
Hence—Hannibal “whispers through the chrysalis” and manipulates Will; ‘helps’ him become and transform into his true self, albeit an unpredictable one. But Will is also Hannibal’s doll to play with, to do as he pleases.

Summary
Will's life is a literal nightmare. His job has taken such a big toll on him, that he has turned to alcohol—and spends his days barely functional, in a drunken stupor. One day, he's walking to his workplace—or so he thinks—when he gets brutally hit by a car.
Will is sure that he's doing to die—and he's okay with that.
But then he wakes up in a hospital bed with broken bones. A stranger is present in the room: the man who had supposedly saved his life.
The man introduces himself as Dr. Hannibal Lecter.
Though reluctant at first, Will starts to trust Hannibal. And, ultimately agrees, when Hannibal offers to take care of Will—and see him through his recovery—at his home.
