Jack Crawford recruits FBI Trainee Will Graham to catch the Chesapeake Ripper. Will sets out on an investigation and visits the office of Dr. Hannibal Lecter, unbeknownst to Jack Crawford. Little does Will know that he would be stepping right into the spider's web.
We all know the “whispering through the chrysalis” scene in season 2. The reason for the title ‘Pupa’ comes from its relation to the word chrysalis (a pupa is the inactive stage of different groups of insects, whereas a chrysalis is the pupa of butterflies and moths), but what I find fascinating is that the word is derived from the Latin word for ‘doll’.
Hence—Hannibal “whispers through the chrysalis” and manipulates Will; ‘helps’ him become and transform into his true self, albeit an unpredictable one. But Will is also Hannibal’s doll to play with, to do as he pleases.

Summary
Will's life is a literal nightmare. His job has taken such a big toll on him, that he has turned to alcohol—and spends his days barely functional, in a drunken stupor. One day, he's walking to his workplace—or so he thinks—when he gets brutally hit by a car.
Will is sure that he's doing to die—and he's okay with that.
But then he wakes up in a hospital bed with broken bones. A stranger is present in the room: the man who had supposedly saved his life.
The man introduces himself as Dr. Hannibal Lecter.
Though reluctant at first, Will starts to trust Hannibal. And, ultimately agrees, when Hannibal offers to take care of Will—and see him through his recovery—at his home.

Every year, the Graham family spends summer in the south of France.
17 year old Will is the son of a famous pianist. He and his siblings are training to be pianists themselves, though Will wants to pursue forensics and criminology—something that his father disapproves of. After a physical altercation with his father, Will injures his hand and is left unable to play.
But he's still forced to spend the summer with his family. He hopes that this time, they will be able to come clean about everything, and finally talk about their feelings.
But the family's attention is elsewhere: a painter has been hired to paint a portrait of Will's father, and he's going to come stay with the Grahams in their summer home.
Will is content, at least, that he is going to be left to his own devices—that he doesn't have to practice playing for the time-being, and that he can focus on things that interest him more. He wants to keep to himself.
But then he meets the enigmatic painter.

On the way to Palermo, he stops at Sicily to decide whether it's really a good idea to seek Hannibal. He ends up stumbling into who Will first thinks is Hannibal, but turns out to be Hannibal's twin brother, Henrikas. Will can't deny his attraction to Henri and the other is very open about his attraction to Will. Will, who has been questioning his sexuality while recovering in the hospital, gets a chance to explore, and falls into a sexual relationship with Henri.
But then he has to make a choice: is he going to stay with Henri, or is he going to go find Hannibal?

The months pass and Will comes to surrender to Hannibal's whims.
And then one day he starts to feel better and unexpectedly finds that he wants to return to normal life again, with Hannibal.

Turns out Will is injured with a burn and Hannibal, being a doctor once, is asked to help.Hannibal convinces the reluctant Will to drive him to the hospital, after which Hannibal offers his psychiatric services, undeniably enchanted with the youth.
Through Will's therapy sessions, he slowly learns to trust the kind Hannibal, and grows attached, revealing his dark past to Hannibal bit by bit.
Then, Hannibal offers Will to take his therapy to the next level. By fighting back his past.
