Summary
The headphones were tossed onto a work desk without care, crashing into the surface with a rattling clang. The sound echoed in the quiet chamber, and Leo flinched as he brought both hands to his tympana. His eyes were screwed shut, lips pressed tightly together. After a moment, though, he cracked one open. The next followed as he stared wordlessly at Splinter and the rest of them.
Splinter opened his arms. “Leonardo, my son – ”
“Ahem.”
Leo was off like a shot. He scrambled to his feet in such a wild motion that he smashed into a table, pushing off of it as soon as he collided. Beakers and bottles and all sorts of sciency shit smashed into shards. Between one heartbeat and the next, he was on his knees, shell to them, facing Shredder.
Raph felt his stomach turn.
or, the aftermath of the almost four months Leo spent with the Shredder. Conditioning and sensory deprivation has done its job and turned him into the loyal son the Shredder asked for. The Shredder couldn't be more content, really. Raph, Donnie, and Mikey, by comparison, are sickened by what their enemy has done to their brother.
Leo is just scared.

Summary
Leo always protected them since he saw himself as the oldest, “If not me then who?” is what he would always say to Raph whenever he tried to get Leo to understand that none of the brothers liked seeing Leo take hits for them.
“At least let me protect you,” Raph stated, trying to look Leo in the eyes as he avoided the contact.
“I can’t ask that of you Raph,” he sighed as he stood, and Raph grabbed his hand. “You’re not asking.”

After the S1 finale Leo does not come out of the wreckage like he originally does. Raph is lost because now he has to be the one to step up, but he can't find himself too. Until that night theres a crash in the lair and a familiar shadow is coming back home.

Summary
Raphael has never been a forgiving turtle. He knows it, his brothers know it. April and Casey know it. In his defence, it's well earned. He protects his brothers and his human friends, he protects himself.
Splinter wasn't always an attentive parent and Raphael hasn't forgiven or forgotten it, even if his brothers seemingly have.

“It’s not like I would be doing anything different than I do now,” Leo muttered, growing so tired of this. “The only benefit would be that you guys wouldn’t be able to tease me about it.”
“Well I guess that answers it,” Mikey said. “Leo would be the one that keeps his head on straight and helps us reverse the gender swapping ray.”
There was a murmur and Leo opened and closed his mouth. The TV was still muted but a different show was on. “Uh sure Mikey, but I can’t promise I’d turn myself back into a boy-” he said, then looked down at his notebook quickly, finding something to change the subject with. “Do you know if we’re low on oatmeal?”
“Uhm, we got a backup in the cupboard above the fridge,” Mikey said, flicking the tab of his pop can repeatedly. “I was going to make oatmeal raisin cookies with April but we got busy.”
Hmm. Leo would keep it on the list. Oatmeal had a good shelf life. “What about-”
“What do you mean you'd stay a girl?” Raph interrupted.
