Moriarty has come up with a plan to discredit him, and it works perfectly: everyone believes that Sherlock wanted to have sex with Moriarty, and it's turned his life upside down. He doesn't fully understand what happened, and Moriarty is still out there - and he's making promises to come back.
But now that John, Lestrade and Mycroft have found out the truth, they're going to do everything they can to protect Sherlock and give Moriarty what he deserves. The real question is whether or not they can ever make it up to Sherlock.
