She feels a connection to that little girl and needs to make sure she's cared for, so when Emily is orphaned she knows she'll have to adopt Emily. Mulder of course is right there by her side, and together they explore adopting a three year old girl, finding out more about that girl's origins, and exactly what happened to Scully's stolen ova.
