Peter blinked at him, wondering if he’d misheard the man or whether the head injury that Tony had received from the fight was making him go crazy–because surely, for the love of god, Tony Stark did not just invite him round for dinner.

Peter wasn't a genius, sure he was smart but he wasn't a genius. Although if someone asked his dad, Tony Stark, if Peter Stark was a genius he would say yes without hesitation. Over the years he built and fixed a lot of stuff. He completed his first Lego set at age 4, made his first circuit board at 5, could understand Uncle Bruce research of gamma radiation at age 6, he was very proud of his Lego set and showed it to his Dad once he came home from a conference meeting. He still didn't think he was a genius like his dad though.
Apparently his kidnappers thought differently

Tony falls at Peter’s side, feeling his heart hammering away in his chest with adrenaline as he looks down at the kid, who’s blankly up at the sky, his mouth opening and closing like a fish out of water. Fear shoots through Tony when he sees that the kid’s face is an angry red and beginning to swell up.
“Peter! Peter!” He yells as he shakes, only to get a choked wheeze in response. “Kid what’s wrong? Talk to me.” Tony pleads, carefully holding the teen’s face in his hands.

"Please come in." Miss Potts smiled. She didn't look like someone who was about to sue you for thousands of dollars. Maybe he needed to stop assuming things about people, Peter thought when he discovered with horror Tony Stark, sitting in an expensive rotating chair, turning his back to them, looking at New York, the city expanding for miles and miles.
Under other circumstances, Peter would have loved to meet the man, he realized now that he was sitting in front of the genius, cheeks red with embarrassment. He wished he could ask him questions, he wished he could understand who he was when he wasn't in his 'Tony Stark attitude.' Because Peter was sure, the man was not the narcissistic he showed to the world. Not when he had almost died protecting New York from aliens.
Some people said he was only trying to save his own butt -his father said that- but Peter didn't believe so.Or, Peter never had a good relationship with his family, and probably never would. His father was too mean, too violent, a racist, a drinker, the first to hate mutant people, and never the last to raise his hand on his son. All Peter ever wanted was to get away. So when Tony Stark offers him an internship, Peter jumps on the occasion.

May Parker gets shot on her midnight trip to the local corner store for ice cream.
Peter now had no living relatives left, and now he truly knew that nothing is worth living for. But then Tony Stark takes him in, with no hesitation of adopting him on the spot.Ever since then, things go smoothly. Tony and Peter get closer than ever, and Peter even starts to call him dad (but only around the people he is close to, like Pepper and Rhodey, because no one can know that Peter is adopted by Tony). Actually, its perfect; Peter finally has a family and life. School ends as well, and summer finally arrives after a long wait.
Then the Avengers are pardoned, and Tony decides to house them in the tower with himself and Peter; basically opening his private life to a bunch of traitors. But it's fine, he wants them back; he wants his old family back so much. Things only go haywire after that.
