Ultraman is not that bright. He has a very simple understanding of the world. From his limited knowledge he has concluded that Lex is his father and Superman must be his mother. That both of them are probably going through a divorce?
Or
Ultraman decides he’d rather live with Superman then Lex Luthor.
Note: this only starts with Ultraman thinking like this but when he realizes Clark is not really his mother he decided the love he feels must be romantic then not familial.

Summary
A week after the clone is birthed from his nutrient tank and run through the routine diagnostics, Lex brings him to his office for a markedly less conventional one.
He's been feverishly anticipating this since the beginning, and it'd be foolish to claim otherwise. Finally, the freedom to devote as much time as he wants to cataloguing and committing to memory every inch of his precious creation, reveling in his genius for its own sake rather than rationalizing it as thoroughness or paranoia or some other equally false excuse.
The clone, currently unmasked, intently watches as Lex presses remote buttons to lower the titanium shutters over the windows, triple lock the door, and activate the sound-proofing mechanism in the walls.

Lex has some one-on-one time with Ultraman. It quickly gets out of hand.

Pressed against the cold glass, Clark felt his heart bleeding.
“You lied to me all the time, didn’t you, Clark?” Lex spat out his name like it was poison, scorching him from the inside. “Every. Single. Time.”
His eyes were so cold.
“Or should I call you Kal-El? Like the filthy alien you are?”
(AU! where a month before the movie, Clark Kent is sent to interview Lex Luthor. Neither of them expects it to go well—Clark resents the assignment, and Lex has nothing but contempt for anyone connected to Superman. But somehow… it works. Against all odds, they are drawn to each other.)

Everything is perfectly planned until a message from Superman’s dead parents, hidden in the ice fortress, hands Lex an entirely new idea. One far more dangerous and personal.
