When Juno and Minerva told him he was going to die if he activated the device to save the world, he believed them. They had no reason to lie and Minerva’s expression made it clear that she had been worried. Whether she had been worried about him or about the future of the world if Juno got out, Desmond didn’t know.
But he couldn’t help but think that Minerva had a hand in all these.
That the reason why he woke up in the city of Jerusalem during the 12th century was because of something she did.

He would have appreciated it if she didn’t also return him to his 16-year-old body.
Now, having no idea what to do, Desmond decided to let history play out the way it did before and made his way to Alamut to be inducted into the Brotherhood without being part of Masyaf.
This way he could monitor everything without being in the middle of it.Unfortunately, he forgot one important thing.
Everything he knows of this time period was based on Altaïr’s memories.
And, thanks to how different Abstergo’s Animus was from Rebecca’s, Altaïr’s memories had always been incomplete.

The attack on the Northern Water Tribe was had been going nearly flawlessly. Victory seemed to be in grasp, quite literally in this case. Though something seemed to go awry in Zhao's plans. He couldn't kill the spirit, and, more infuriatingly, he wasn't quite sure why. He didn't know it yet, but this hesitation, this inaction, would set his life's path on one that he would have never anticipated. Friends, old and new would make their appearances, and the very spirits he wished to harm seemed to be keeping a very close eye on him and his newly acquired allies.

What happened next was highly irregular.In which the clones get some 'help'. Where the ‘help’ comes in the form of eight ghosts with exceptionally useful insights into life in a galaxy far far away based on their own highly relevant experiences on Earth during a variety of time periods, from the stone age to the 1990s.
(Or perhaps - we often wish, during the clone wars, that someone would swoop in and save the day with useful and relevant info. What if the people swooping in were the absolute antithesis of useful, and still managed to help, largely entirely by accident?)
