Jon looses his humanity and goes back to fix things, totally unrecognizable, with new instincts, and the same love for Martin. Meanwhile everyone else is questioning what the hell is up with this monster fawning over Martin.
Edit: Please see the note. I am aware of Jons ability to nod and type and such. I actually am paid to communicate with non verbal people. This story is built on the idea of no one recognizing Jon. If he tells them "hey, I'm Jon!" then the story would be like two chapters long. You can stop telling me every chapter that they can communicate. I know. I know the same way Agatha Christie knows who done it and then doesn't tell you till the end. Because if you solve the problem of the story the story ends.

Jon smiled. His head hurt, his heart hurt, his eyes… His eyes simply were. But he still smiled. Before him was Martin, dearest beloved Martin, who holds so much love and care and affection so deep in his heart that not even a damned apocalypse could rid him of it. Martin held Jon in his arms, tears falling down his pale cheeks. Cheeks that were once flushed with happiness and joy. Cheeks scattered with freckles and faint scars. Cheeks that Jon always loved planting small kisses on in the few peaceful days before the end.
The Eye was watching this. Watching its Archive smile, Watching its Archive cry. It Watched and Saw and Took It All into itself, tasting the grief and pain and unrepentant fear that was laced throughout the Archive's entire being. It tasted its Archive's devastation, tasted the feeling of utter betrayal and failure. It Watched as Martin, the second half of its Archives soul, raised a sharp knife above its dear Archives head. It was then that it Knew what was going to happen. Before the Beholding, the One Who Sees All could force the Loneliest Love to halt his movements, the knife was brought down.

(Martin ends just as the world does, his body crumbling under the violent, crying Eye splitting the sky open. The knife in his hand has fallen to the ground, red blood mixing with black ink. The web carved on the blade isn’t visible anymore.
He has no hands, no arms, no mouth, no heart, but he knows he holds Jon against him until the end, whispering Love in his ear as they cry.)
(Sasha looks up from the Institute's lobby, Tim gasping as their eyes lock onto the first floor's balcony just outside Elias Bouchard's office. And Jon looks back at them.
His nose is bleeding and his eyes are feral when he walks down with a calm smile. Sasha doesn’t outright notice the scars littering his skin, scars that were absent only an hour ago, as she gapes back at Tim who seems one second away from fainting.)

Summary
Lost and alone at the end of the world, Jon decides to try one last idea. It goes wrong, as his ideas usually do, when both the Web and the Spiral decide to interfere with what he's doing. For once the disaster goes his favor. Mostly.
He wouldn't have chosen to go back in time to when he was eight years old. He certainly wouldn't have chosen to catch Elias freaking Bouchard's attention before he's had a chance to do anything. And he cannot believe that his luck is so monumentally bad that he gets adopted by the man who wants to use him to end the world.
Jon has to figure out how to keep Elias away, while saving his friends and the world. And hopefully growing old enough that he can go anywhere on his own and be taken seriously.
