In the end it was all an accident.
The results of Robotnik, Tails, and Stone messing around with a Chaos Emerald and one of the Rings several members of the Mobian Defense Force had lying around.
They were given permission this time, which was the only reason they weren’t getting yelled at more intensely than the last time they did an experiment that resulted in negative consequences.
Stone still maintained that this may, in fact, be a positive thing.

Summary
Starting directly after the events of Sonic the Hedgehog 3, Agent Stone finds himself truly alone; the Doctor is reduced to stardust. And Stone can't help but think that all of this, every bad thing that had happened to him and the Doctor, is because of Sonic. The Doctor may be truly gone this time, but Agent Stone will uphold his mission of ruling the world, no matter the price.
Shadow saved Robotnik from the explosion, he may be hurt, but everything will be ok now. If he was ever able to find his Agent, that is.

My take at what movie 4 could look like. When these two do finally find each other, Agent Stone is not too keen on forgiving Robotnik. He was left behind and betrayed for the last time. At least there’s one person who isn’t weirdly invested in his nonexistent love life—Kakashi-sensei, for all that Naruto is convinced he’s a closet romantic because of his Icha Icha obsession, couldn’t care less who anyone dates. He probably finds the idea of his goofball student being romantically involved with anyone in the first place completely laughable.
His sensei is totally uninterested in the idea of Naruto and romance, and Naruto is confident he can count on that.

Ichigo’s eye twitched as he processed the word “sexiled” falling from Kisuke’s lips. There was just something unfathomably wrong about him using modern slang. Like listening to your fifty year-old aunt insist that she was “hip with the kids”.
“Neither Yoruichi and Kuukaku even live there,” Kisuke lamented, oblivious to his internal struggle. “They just started stripping while I was eating my tamagoyaki. I would have stayed to finish it, but Kuukaku threatened to set my lab on fire until I left.”
