What if Eragon had captured Murtagh after the Battle of Dras Leona....
“Swear to me now, in the Ancient Language, that you will not use magic against me, or the Varden, or any of their allies, and that you will not attempt to escape us.”
Eragon hardened his expression, knowing that Murtagh had to believe him, or it wouldn’t work. Murtagh had to believe that Eragon was willing to kill his dragon, or he’d call his bluff.
And was it a bluff? Even Eragon wasn’t certain. Could he stand by and let Thorn die? He didn’t know, but he didn’t want to find out either.
“Either you swear,” Eragon panted, his voice dead and unfeeling, “Or we let Thorn die. And then perhaps I’ll be kind, and kill you as well.”
Murtagh thrashed again, a desperate cry emanating from his throat. He was wriggling like an animal in a trap, and tears joined the blood and dirt on his face. Eragon felt each heartbeat in his own chest, fear and pain twisting together.
"Eragon, hurry," Arya interjected in his thoughts, "Thorn is fading."...After destroying the gates at Dras Leona and wounding Thorn severely, Aren has enough energy left in it to pursue Murtagh and Thorn out into the plains and take them captive.

Eragon grows up in Ellesmera with his brother. They've been raised away from the prying eyes of the humans in the empire. He's reluctant to step into the world of magic, but that doesn't matter much when you have no say in whether or not a dragon hatches for you. Eragon and Murtagh learn some harsh truths that send them down different paths and test the strength of their family bonds. Eragon will discover where he fits in the world he's never even seen before. He will make new acquaintances, and strong friends, and hopefully avoid powerful enemies. And maybe, with a little bit of help from his friends, he might just one day strike down Galbatorix.

They’d been flying for a few hours now, leaving Alagaësia far behind them and replacing it with the sea of white clouds that now hung below. The wind was cold against Eragon’s face, turning his nose bright pink as they made no attempt to stop.
He could feel the pit of despair and sadness in his stomach, yawning wide and threatening to swallow him whole. But, he felt numb to it, as if he had accepted it and was now sitting next to it with morbid curiosity. The ache of exhaustion echoed deep in his bones, his muscles twinging from remembered hurts, but he didn’t bother to try and heal them. They were long gone, like the scar that had been on his back.
He sighed, mulling over what had happened to lead him to this point. The death of Galbatorix and the safety that came with it, and the fact that Angela’s dragon bones had been right. He’d had to leave his home and everyone behind, setting off by himself with only Saphira for company, for neither of them could be separated from the other.

(Essentially a detailed account of what happened to Murtagh from his capture under Farthen Dur until Galbatorix fell, framed by his new life at Mt. Argnor.)
Murtagh struggles to adjust to life as an instructor at Mt. Argnor, despite being surrounded by good people and doing fulfilling work.
When his erratic behavior and drinking problem get out of control, his dragon Thorn and his brother Eragon take him to see the Eldunari, who encourage him to face the horrors of his past in order to overcome his pain. With the help of Thorn and the Eldunari, he dives into the sea of memory and must wade through the hurt and torment to come out whole on the other side.
(It’s a long, dark tunnel, but canon-compliant so there is light at the end I promise!)
