Bruce doesn’t believe in God, but some people have started idolizing Superman as one, and humanity has a bad track-record with whom they choose to deify. If Superman is all-powerful, then he cannot be all-good. Besides, it is inherently impossible for any being to be all-good. Therefore, Bruce knows, even if the alien is good, he can still be corrupted. So Batman decides to do something about it.
But what happens when the alien threat he thought he was facing is not so threatening after all? What happens when the righteous path is no longer so clear? What if nothing is all-powerful, or all-good— but Superman is trying anyway?

It hadn’t been difficult to convince Bruce that this is a trap--no, he’d readily agreed to that--the leaving it well enough alone and letting Clark handle it he’d argued against--loudly. Clark can’t deny that he’s probably right--that whatever trap lies on this ship is almost certainly going to be laced with kryptonite and enough firepower to end his life once he’s weakened.
That doesn't mean he has to like hanging back and watching Bruce walk into a trap that's meant for him, and once it's sprung, he likes it even less.

Bruce looks at the mother box—watches it, though it isn't doing anything except sitting there in front of him, gleaming, the deceptively simple shape of a cube. It's only the texture, the ridges and edges and shifting interlocking patterns that cross the surface, that hint at what it truly is. What it's capable of.
(Or: Mid-JL, Bruce has convinced everyone to try raising Superman from the dead; but what if he could make sure it had never been necessary in the first place? Surely that's the superior option, and there's nothing to stop him from trying. Except maybe Clark.)
