Okay yes, the events of X-Men: The Last Stand were technically overridden by the time travel shenanigans of X-Men: Days of Future Past. (And okay, rightly so, X3 is a terrible movie.) She takes the cure from Worthington Labs, she leaves the X-Men behind.
