Summary
This began as a one shot based on a tumblr post but I had so much interest in continuing, I decided to go for it in 2022
Only the first chapter is from 2020, when originally posted.
For the purposes of this fic, while the part where Spock accused Jim of cheating did happen, the distress signal from Vulcan did not, and there is no destruction of Vulcan or murder of Spock's mother here.
Jim arrives on the Enterprise for the first time as a crew member and clasps Spock in greeting, without thinking, and Spock responds that they are bonded.

To find a decent thrall in a burning nautiloid was somewhat... troublesome, but the Emperor was not one to give up. Not even when the only option left was, objectively, a disaster.
Infected with an alien larva that will overwrite her body, Talula — a wizard whose spellcasting has grown rusty — has only days, a kleptomaniacal companion, and her analytical mind to find a cure. A shame that each of her well-considered decisions breeds a worse emergency.

In which Spock and Jim are two horny lowerdeckers who start hating each other because of a misunderstanding (and also probably the lack of things to do caused by Starfleet-mandated humane working conditions). Being in a throuple with Jim’s parents doesn’t save Pike from getting gray hair. Being my favourite character doesn’t save Nyota from getting involved in S’chn T’gai family bullshit. Strap in for Jim and Spock’s inability to communicate as grown adults cockblocking them for approximately 30k words.

Despite this, he eventually takes Julia back to his room and has a one-night stand with her, at her request, during which he experiences more terrifying visions and experiences some more strange activity, followed by a sleep plagued by terrible nightmares and more memories from the past. And when he wakes up the next morning, he finds himself suddenly going through some alarming changes. Bad summary.

Spock finds himself unable to look away from the way his hands contrast against Jim’s. Where his are thin-skinned and age-marked, Jim’s are exactly as Spock remembers them: beautiful and strong, kissed by a hundred different suns.
“Tell me,” Jim urges softly, his hands tightening around Spock’s.
Spock looks up after a moment, dreading what he must say next.
“It has been one hundred and nineteen years, six months and two days since you were officially listed as missing in action,” he says as gently as his Vulcan disposition allows.
The horror that unfolds across Jim’s face is, of course, inevitable.“I am sorry, Jim,” Spock apologizes in vain, “I had hoped to find you sooner.”
Or, Jim has been missing for over a century, but for him it was less than a minute. When he reappears, he discovers the galaxy has moved on without him—everyone except Spock.
