“Shut the hell up,” Hugo said, throwing a harsh punch into Merlin’s stomach, making the warlock suck in his breath and cough violently.

“What if we are unable to find him?” Elyan asked.
“We’ll find him,” Arthur insisted firmly. Leon and Elyan shared a worried look with each other.
“Sire,” Leon said. “We have to consider the possibility though. And think of a plan of action for if he is not found.”
“He will be found,” Arthur said and Leon’s shoulders fell.
“But, Sire-” “That’s enough!” Arthur shouted and his knights fall silent.

Merlin was kidnapped and tortured for information about Arthur's plan of attack. Arthur goes a little crazy until Merlin is back where he belongs, and then some things are revealed.

Merlin escapes from Morgana before she can heal him or implant the Fomorroh, leaving him lost and injured in the middle of the forest. Summary
Arthur wakes up in modern Glastonbury and to his unfathomable relief finds Merlin. But nothing is simple. Everything he knew is gone, for one. He wonders what of his achievements were actually his own, and not just Merlin's magic, for another. Arthur also has to face the fact that he kept the ban on magic going. Was he ever truly a good king?
There is also the “I love you” he mouthed to Merlin before dying. Something he cannot afford to focus on, because, as Merlin tells him, Albion’s time of greatest need is upon them.
Then comes the unthinkable. Merlin’s magic, which has been growing over the last thousand years, is suddenly too strong for the sorcerer's human body to handle. Faced with the prospect of losing Merlin, feelings suddenly come out and Arthur realizes that if he can save the man he loves and the land of Albion, he might be able to forgive himself for his mistakes and everything he is not.
The question is, can he?

They never realized just what they were involving themselves with until Merlin destroyed them with barely a twitch of his finger. So when Morgana had entered his room that night, a candle in one hand, an ice cold iron manacle in the other, Merlin hadn’t thought it would be any different.
It was only after he felt the biting chill of the metal on his skin as it snapped around his leg that he realized he may have miscalculated.

Arthur doesn’t speak; he doesn’t know how to respond to that, how to even begin to unravel the lifetime of sacrifice tangled in those few words. Instead, he reaches out. Slowly. Gently. Fingers brushing Merlin’s forearm. Merlin flinches, not because he’s afraid, but because the touch is kind.
“Let me help,” Arthur says, voice raw. “Just this once. Let me take care of you.”

Something was wrong. There was no physical evidence of any scuffle, but even under the low gleam of moonlight, Arthur could see how exhaustion was writ over the slump of Merlin’s shoulders and the hunch of his spine. He dragged himself over to Arthur’s bedside and collapsed into a chair, bringing with him a familiar scent of peppermint. The painful, uneven breaths grated on Arthur’s eardrums, and just looking at him made Arthur’s heart clench in sympathy.
After the battle with Nimueh, Merlin isn’t faring too well. Arthur tries to help.
