Summary
Arthur Pendragon and Merlin were literally from two different worlds. One is a prince from a great kingdom and the other a common farm boy from the next kingdom over. These two should have never met.
But that was before they realized their parents were once friends and arranged the two of them to marry when they reached adulthood. That was before Uther turned on magic and Hunith went on the run with her infant son.
Now almost twenty years have passed and these two boys have grown into men. Camelot knights have found Hunith and come to collect her son.
Will Merlin survive this new world he has been thrusted into? A peasant among royals, a sorcerer among those that would have him killed if they found out. Can Merlin even begin to hope for happiness when the prince he is forced to marry wants nothing to do with him?

Arthur had finally put his finger on it.
The thing that had made Merlin stand out, the thing that had intrigued him about the boy ever since the first time he’d met him. The thing that was going to get him killed… Merlin had magic. Not only had it, but used it freely all the bloody time. It was only a matter of time before someone saw him do it, and then they’d report him to the king and Merlin would be dragged out into the courtyard and executed.
Well, not if Arthur had anything to do about it.
Mid series one, Arthur, for once not being totally oblivious, discovers that Merlin has magic. The problem is, having magic gets people killed and Arthur very much prefers Merlin alive. It turns out making sure nobody sees Merlin do magic is rather a full-time job however...- Language:

Merlin’s been keeping a close eye on the Riddle boy. It’s the flirting with the Balance that sets Riddle apart, makes him Merlin’s business. Merlin’s never gone out of his way to involve himself. When Riddle drags a baby boy into his mess, though, it’s too far. It’s a little too close to that life-for-a-life business. A little too close to Queen Ygraine’s death. Arthur agrees.
They’re not the only ones watching. Albus Dumbledore has inserted himself and is already deconstructing the situation, putting measures into place and making plans. The boy is taken care of. Merlin and Arthur make some plans of their own.

Summary
You'd think having magic would be a big enough reason not to come to Camelot, but it's not even Merlin's biggest concern. Hell, it's maybe fourth or fifth on the priority list. He's got that Destiny crap to worry about, Kilgarrah, the fact that his life is a lie, the fact that he's not human, the fact that no one can know, and the fact that besides him being a creature OF magic, he is somehow also magic itself. You know, because his life wasn't difficult enough already.
Between keeping himself secret, safe, and saving Arthur's royal human behind, really having magic doesn't register that high on Merlin's problems.
