Summary
Tron:Uprising should have gotten a second season. Tron:Legacy should have gotten a direct sequel. To fix this imbalance in the world I present this work for consideration.
This is set a couple years after Legacy. Sam Flynn left the Grid unplugged and in stasis for a few years while he built his life at Encom and started a life with Quorra. But he can't avoid the Grid forever. He's going back in, and hes bringing a team with him.
Follow Sam, Quorra, Alan Bradley and his son Jet into the Grid. They run into basically everyone from Uprising and work together to fix a failing system.Work is complete.

Summary
Sam Flynn, while looking for his Dad, falls into the Grid earlier than the movie, at age 11. After being caught by Rinzler, Sam mistakes Clu for his Dad, Kevin Flynn. Clu thinks he can manipulate Sam’s User powers by pretending to be Kevin Flynn, so he goes along with this.
Clu does not know what a child is.
Meanwhile, Rinzler is dealing with the overwhelming instinct to protect Sam at all costs, and Sam exploring the Grid with no comprehension of danger.
I view Kevin Flynn, Tron/Rinzler, and Clu as like brothers, so this is basically Sam Flynn getting to hang out with his weird uncles.

Tron spun around, hand gripping Beck's wrist tightly, intentionally aiming for a known weak point. “I said I'm done, Beck. It's up to you if you want to keep pushing or not, but I can't do it anymore. I'm not worthy of my own name or what you have done in it.”
Beck winced, the sting of pain in his captured wrist making him flinch. “I know you are... I know you're still in there, Tron. Don't let what Clu did to you win. Give yourself a fighting chance, be who you are. No matter what you went through, no matter what twisted, sick memories are clouding your mind, I won't give up on you. Hate me if you want, but I will always love--”
“Don't!” Tron snapped at him, pulling Beck's hand down low and to the side. He squeezed Beck's wrist tighter, wishing he could make him let go of the disc, drop it to the ground. “Don't act like you don't know what I became! What I did! I tried to kill you, Beck. Clu didn't even have to make it an order.”
“I know,” Beck choked out the words, wishing he didn't have to address this now.

He pulled me out of the sea, got me a new disc, gave me energy, and took me home in the hopes that a User would be there to heal me. I don’t know how that last part is even possible, but he believed it. He has no reason to trust me, but he just… did. I owe him for that, and the only way I can repay it is to keep an eye on him, make sure nobody tries anything. And…”
Shaddox did not miss the little blush on her cheeks. “And?”
“And, maybe I find him attractive.”
He leaned back a little, fingertips barely on the counter between them. “Oh, Rin, you do not want to go there! Trust me, for your sake and his, don’t.”

Summary
Heavily inspired by a fic I saw in Deviant Art (https://www.deviantart.com/ushasdragon/art/Tron-Remembrance-Chapter-One-339975594) by UshasDragon. The first few chapters are going to look very much like the first couple of chapters of UshasDragon's work before I start to branch the story in my direction.
Tron survives the Sea and must live with everything he has done as Rinzler while the Grid tries to recover from Flynn's Reintegration. CLU's forces are still at large. And Rinzler is still very much in Tron's head, ready to take back control. Tron must combat both if he has any hope of protecting what is left of the Grid.
Samantha Flynn has escaped the Grid with her life. She gained a sister and lost her father forever. It was time for her to stop waiting and take back her father's company. But she couldn't abandon the world her father created, either. She can't make the same mistakes as her father, and there's no way she'll be able to accomplish both of these goals on her own. It's a good thing she can ask her godfather and brother for help.

“It’ll only be a little while, dear,” Elisabeth hums, tapping on the keyboard. The lasers whirr to life above him. He wants to tell her that for her, it’ll only be a few hours. But for him, it'll feel like an entire week has passed by, if not longer. But any woman who would subject their son to the Grid would know exactly what she was doing.
His mother stands close to the glass as the lasers begin to glow. She presses a hand on the pane, as if she really was going to dearly, sincerely, miss him.
It would be less twisted if she was faking it, Julian thinks as the lasers begin to digitize, picking away at his suit and skin until his surroundings blot out.

Summary
The Grid. Perhaps not as it was once envisioned, but a Grid all the same, populated by programs, filled with their cities and their lives, free of the influence of Users - or so they believe.
But catastrophic destruction has a way of making even the most stalwart of programs question beliefs they held as absolute. Are the Users real after all? Are they friends or foes? Three programs are swept up in a desperate bid to stop the devastation threatening to erase their home, their world, themselves. They will learn that they are far more than what they were originally created to be, and they will have to use everything they know to survive.
