In another universe, Donnie followed Splinter through the right tunnel with his little brother toddling neatly along behind him. Mikey didn’t fall and his glasses didn’t break and Donnie didn’t get lost. They made it to their storm-time lair safely and fell asleep in a turtle pile with Raphie and Leo, snug and warm and exactly where they belonged. Nothing changed them and they were never apart.

Summary
The spider's legs spun their web around him and he almost breathed out in relief when the door smashed open and Miguel tore into the room, his entire body screaming violence. A talon tore through the space, ripping it slightly open. Enough for Miguel to jump through before the portal closed behind him with a resounding sound. And suddenly Miles was alone in a box with the other man and no place to escape.
On accident Miles and Miguel get teleported into another world. But instead of sending them to world 42, the scanner gets confused by their DNA and sends them into a completely different world. One in which Spider-Man only exists as a story.
Or: Miles and Miguel land in our world, argue, have an existential crisis, argue some more, watch a movie, destroy the world, save the world and somehow come to an agreement.

Summary
It's been a few months since the invasion and the city has been recovering well ever since. However, over a thousand New Yorkers have gone missing within a span of just a month, causing public outcry and mass panic.
While trying to solve this new mystery the boys are met with blank white eyes watching their every move from within the shadows.
It would've been a pretty simple beat the crap out of the new villain and call it a day episode if it weren't for the fact that these new guys were just as slippery as a thrashing fish.

Summary
In the midst of the Apocalypse, Mikey is still far from strong enough to carry out the time gateway plan, so Donnie decides to build a machine that can support him in his efforts and channel his powers in the right direction. But when the machine is ready and Donnie decides to conduct an experiment using his younger brother's ninpo, it malfunctions, and instead of bringing him something from the past, it brings him to it.
Sort of.
But not quite.
or: Future Donnie accidentally gets sent to the Prison Dimension, and by the time he gets out, he realizes that one; he travelled twenty-two years into the past, and two; that he needs to go back and fix everything before it is too late

What if the ending of RoTT was never meant to be a happy ending, but just a set up for a "how the hell is he gonna fix this mess?" part 2?

Instead of being jokingly called "Fearless Leader", his brothers had taken to calling him "Mama" after he takes on being the Leader because of the way he always nags his brothers to about safety.
What if a simple joke makes him he acts more like a parental figure. Makes him not caring if his leadership was questioned.

Summary
Donnie was shaking as he stared at the ghost of his brother, horrified.
"R-Raph?" his voice was quiet, almost broken.
The unstable smile that the snapping turtle wore on his face cracked slightly at the sound.
"Hey there, little brother," he managed out as his pupils glazed over with tears.
Now, Don always had been a turtle of logic and reason, but in that moment something appeared in his eyes, something too complicated for Raph to understand, and he moved, seemingly without his mind comprehending it. Donnie bolted straight at him and threw himself into Raph's arms.

Everyone dies in the apocalyptic future. They reunite on the Bridge between life and death.

A moment of pause, and then a microphone flies into his awaiting hand. A subtle tune pulsates through the room, and Leo pauses to glance over his shoulder when Leon sings his name into the mic, somehow in perfect harmony with the beat.
A smirk taking precedence over his features now that all eyes are on him, Leon approaches his fellow leader in blue. "How about we try this again?"
Leo stares. Raph facepalms. "He is not about to sing."
"What else would he want the mic for?"
