Summary
"You're pushing me away just like you always did!" Raph accused, earning him a scoff in contempt. But he went on anyway. "Why!? Why is it so hard for you to admit you're hurting too!? What are you so afraid of!?"
Leo opened his mouth as if to answer. But changing his mind he turned around to continue walking down the street. Raph followed, matching his slowed pace while Leo didn't have the energy to deal with another yelling match right now so listened instead.
"I want things to go back to the way they were before with us."
No response, Leo kept on walking.
"Or if they can't go back that way there's nothing saying we can't work on this, together."
For reasons he didn't quite understand Leo walked straight past his apartment building, continuing on down the wet New York street.
"I don't want to leave things they way they are between us. It's been too long, don't you think?"

The son of a bitch had the nerve to monologue as his goons bound Leo’s hands together. “Phyllobates terribilis. The golden dart frog. An endangered species native to Colombia’s rainforests.” Someone stuffed a balled-up rag into Leo’s mouth. It tasted rank, but unlike the sicky sweet chloroform he was rapidly becoming familiar with. “It’s also known as the golden poison arrow frog, did you know that? Fitting name. After all…”
A gloved hand shoved Leo toward the tank as the cover was removed. Face mere inches away from the surface, Leo’s vision swarmed with hundreds of coiled, fanged serpents that writhed within the too-small confines of their tank. Cylindrical as Donnie’s various vats of chemicals, the tank almost seemed to shudder as its inhabitants pressed themselves against the sides.
“A single brush against its skin is enough to stop the heart.”
Something in the back of Leo’s head, primal and small, screeched at him.
or, Leo gets captured by the EPF. It wouldn't be too bad if Bishop, the head scientist, wasn't so intent on making his experiments so personal. Bishop's actions are designed to make Leo feel weak and inhuman, little more than a beast. The worst part? It's working.

What none of the turtles realized was that their powers have become more intertwined than they were before. This results in chaos as Donnie and Leo get thrown into universe after universe. Hey at least Donnie's theory about the multiverse was right. Right?

He watches as his title, respect,praise,role, and most importantly, family are handed to karai.What he worked endlessly for since the day he could walk is handed to his big sister for no effort at all. As leo is no longer splinter's favourite all fatherly affection that splinter gave him is stripped and he finds an excuse to take away Leo's role as leader and tries to give it to karai, who refuses it because she wants take over the foot clan. Splinter gives the leader role to raph without second thought, basically throwing leo away like trash.

“Heh.” He quirks a smile. “Kinda a coinkydink ‘cause-”
“Hamato Donatello.” Leo’s head shoots up and the turtle looks back. “My brothers are Leonardo, Raphael, and Michelangelo. They have nicknames too. Mikey, Raph…” He tilts his head, urging, “Leo.”
Leo stares, looking for any sign of deception. The turtle keeps talking, almost as if he’s trying to get the words out before his brain can catch up. “We’re a team. We fight crime and save people. I have a father. We call him Splinter. He’s a rat. Used to be a human. Adopted me and my brothers, taught us ninjitsu.”
Leo’s paralyzed. He waits for the snickers, or for the punchline.
The turtle does not shirk away, eyes bright with the maniac look that Donnie gets when he proves a theory correct and is dying for a single person to acknowledge that he’s the smartest being on planet earth.
“So. Leo.” It’s conversational, calm, eager. “What’s your family like?”

Stockman said that they were rewiring Leonardo’s brain so that Saki’s presence emanated in every fired neuron and connected synapse. Saki likened it to taking a sledgehammer to his skull.
or, at the end of season 2, the Shredder decides to keep Leo and instead sends a message by hurling Splinter's comatose body through the window. This gives him about three months to break Leo down into something new, through a combination of sensory deprivation, sensory overload, and a whole lot of mindfuckery. He wants a loyal devotee, even if he has to cram love down Leo's throat until it's all he's capable of bearing.
