Unrequited Lorne/Sheppard that doesn’t get requited or happily resolved. Bittersweet but optimistic ending.
Lorne’s mark is matched to Sheppard, but it’s unrequited on Sheppard’s end, which Lorne realizes when Sheppard has no reaction to their first meeting, and even seems to dislike him for being too straight-laced. Lorne keeps the bond a secret, and his soul mark isn’t registered with the SGC, so no one knows about it. Soulmates aren’t allowed to serve in the same chain of command, so if anyone knew he couldn’t be 2IC of Atlantis. Carson finds out about the mark after Lorne gets rescued from the Genii, and Sheppard later finds out when Ladon asks what the significance of Lorne’s tattoo is (he took a picture when they were using Lorne’s team to try to create a gene ATA therapy, but the gate doesn’t translate written words so he couldn’t read it). Sheppard confronts Lorne, who is still determined to ignore their connection. Lorne points out that they’re not even friends, just colleagues, and that Sheppard hasn’t bothered to get to know him outside the job, and doesn’t seem to want to. When McKay finds out, he’s initially defensive of his own requited bond with Sheppard, until Lorne points out that he’s never attempted to infringe on their relationship, and Sheppard isn’t interested in him. McKay gets over the defensiveness, but keeps trying to push the two together, and Sheppard goes along with it because McKay wants him to rather than having interest on his own. Lorne eventually requests a transfer back to Earth. He’s still intrinsically drawn to Sheppard, but the lack of reciprocation is painful and he needs the distance. Back at the SGC he starts hanging out with Daniel, who can sympathize with him because of his broken bond with Shar’e. Lorne runs a gate team where he’s the old hand whipping young soldiers into shape and they’re very fond of him. Lorne also becomes close with Dr. Lam, who’s been helping him manage the symptoms of his broken bond. General Landry has also been very accommodating, and Lam later reveals that she had a sister with a broken bond who killed herself, so they’re determined to keep Lorne well.
When Atlantis lands in the San Francisco Bay, McKay tries one last time to push Lorne and Sheppard together. Unfortunately it’s still clear that Sheppard goes along with it because he thinks he should, not because he wants to. McKay also just wants assurance that Sheppard won’t be alone if McKay dies. Lorne is distraught when Sheppard kisses him to try to convince him, and has to be hospitalized when his vitals crash. Lorne can’t take their continued pushing and tells Landry he wants to resign his commission. Lorne’s almost served out the 20 years he needs for pension, though, so Landry reassigns him to a logistics position at the Hawaii base and redacts his new posting so Sheppard and McKay can’t find him there.
Before he leaves, Daniel tells Lorne that he’s fallen in love with Vala, and his broken mark stopped aching. This gives Lorne hope that with enough physical and emotional distance he can also move on and stop feeling bereft. The fic ends on a bittersweet optimistic note of Lorne retiring after serving his 20, hopeful for what the rest of his life will look like. -

Summary
This story is about the origin and journey of the reality-hopping Daedalus (as seen in The Daedalus Variations) and its original crew. It is primarily set in Atlantis and aboard Daedalus, but starts out on Earth and features a lot of SGC personnel.
The divergence between the prime reality (the TV show) and the alpha reality (this one) can be traced back to P3R-233, the world with the quantum mirror in There But For the Grace of God, which is also where the prime SGC found the Ancient communications stone that O'Neill touched in Daniel Jackson's office (as seen in Citizen Joe). In the alpha reality, no communications stone had been left behind on P3R-233, and so the events of Citizen Joe never happened, and the ancient communications terminal found in Avalon (which needed communications stones to function) was something of a mystery...

Summary
The summons comes out a few months after the suicide mission that all of them survive. The call doesn’t go out to all twelve of them, only the five who flew the mission and were Dagger Spare. Maverick, they learn shortly after receiving the summons to Colorado Springs, is invited too, but when Rooster asks him about it, all Maverick does is grin.
Cheyenne Mountain’s an Air Force base, so none of them know what they’re doing there, though Bob hears through chatter that while it’s Air Force owned, they see the Army, Marines, and Navy come through all the time. Fanboy’s spitting theories faster than he can finish them, and it’s leaving them with more questions than answers by the time all six of them are led to a conference room on level 5.
